Just to clarify:
Your Application to get in the CF will most probably not be delayed.
Your Security Clearance Application, should you need a security clearance for one for the job you'd be going into, will be most likely take longer than usual to process.

The delays will not be with Backcheck, they will be on the Security Clearance and possibly Reliability Status side.
You can expect impressive delays if you've lived in Canada only for a year or so.
For Civvy University, I was told I could work until the day before classes start.
Not sure about RMC, but it should be similar or a week or two before the actual start of classes.
I was told I could keep my full time job until the last minute (day before) I actually start full time at the university. From that, one could deduce that the salary will start on your first day of classes, but I could be mistaken. Two salaries at once wouldn't be too bad... even if the CF one...
All Reliability Status and Security Clearance checks are completed in Ottawa, but the recruiting centers have some responsibilities when it comes to Reliability Status.

fingerprints does not equal criminal activities (or that the CF thinks you're engaging in criminal activities)

Fingerprints are required for individuals who have had involvement with the authorities (offences mainly).
